Sherlock has been taking over my life. This is what I did instead of studying for my exams.

Theories, you say? It's kind of complicated...
You know how the little girl that Moriarty kidnapped screamed when she saw Sherlock? I'm thinking Moriarty must have a stunt double of sorts, for Sherlock and maybe himself as well...I think Sherlock and Molly tracked down that guy and forced him (probably death threats or something) to go to meet Moriarty in Sherlock's place. In the last scene on the rooftop, Moriarty's eyes were off-color. The real Sherlock would notice this, but an actor might not, which is why I think Moriarty must have been a double too. (Not to mention the fact that the entire series until this point has been built around Sherlock versus Moriarty.)
Anyway. Just my convoluted fan-plot to have all the cool people survive for another season or two.

Well it's Sherlock, it's gotta be complicated.
With the kidnappers I actually think that Moriarty's assassins (the ones assigned to Lestrade and John)because when you look at them together they resemble Sherlock and John enough to trigger the reaction from the girl. If you take freeze frames from that scene you can see that the girl is pointing John as much as she is at Sherlock (if not more). It is still very likely that there is a Sherlock impersonator because that would be a very cool thing to have come up again in the next series.
I think the roof scene is /the/ climax of the 2nd series and most of the first series was buildup to the fall as well. Somehow I think if it was just actors playing them both it would be too anti-climactic, we certainly don't want another series premiere like the first few minutes of Scandal. And with the whole 'hero' persona that has been built for Sherlock throughout the second series it's unlikely that he'll force someone to commit suicide to save himself.
I subscribe to the most popular theory that Sherlock fell into the garbage cart and was helped by the homeless network, Molly, and that little black ball to fake his death for John and his assassin.
On the Moriarty note, my current theory is that Jim Moriarty was Colonel James Moriarty (Prof James Moriarty's brother) the entire time. The main reason I want this to happen is because not once in the two series has Moriarty been referred to as Professor and with Mark and Steve being such fanboys I'm a bit twitchy-eyed to think that they don't even throw in a little math joke with all the little references they make to the original stories. We obviously know that Moriarty will be back and it is only in the stories after the final problem that he becomes Sherlock's nemesis.
I have to admit that I've only read the first few Sherlock books and the final problem so my theories so far aren't that great. I'm hoping to get a chance to read the empty house soon so I might have a better idea of what's going to happen next series.

Fair point(s). And don't worry too much about reading all the books first, for the longest time I'd only read the children's version and I'm just now getting my hands on the original text. Though should you get the chance, it is an excellent idea.
Alternative to every possibility suggested thus far (and most of series 2): Rather than a ringing phone saving their tails, the appearance of a mysterious fifteen-year-old girl from an alternate quantum universe, with the ability to manipulate matter and energy. She promptly takes out ten hidden snipers and Moriarty himself, and then leads Sherlock and John on a weird little journey of sorts studying magic in order to defeat a version of Moriarty that also does magic and traveled there from another alternate quantum reality. Finishes up with a spot of time travel and a healthy dose of temporarily altering memories.
Which, of course, gives Sherlock the necessary tools not only to be a better human being but to survive falling off a building. (All kinds of awesome possibilities with energymanip-- flight, telekinesis, shields, illusions, even mind control.)
Ahem. My personal fantasy. :3

I'm horrible when it comes to reading because I always start new books before I finish the ones I'm on. I have about 8 going right now, three of which are Sherlock.
Alternate alternate theory: Sherlock falls into the TARDIS. He becomes the companion of the 12th doctor (played by Tom Hiddleston BECAUSE I SAID SO) and extraterrestastic adventures ensue followed by the reunion of John and Sherlock that has the emotional impact that rival's that of Journey's End. Maybe throw the Winchesters in there too for some fun. I want SuperWhoLock to happen so much.
